I'm pretty sure Unit-02 wasn't going berserk then; we see it's eyes open in a similar state during Arael's mind raping but it's clearly not doing anything. It's implied that Asuka's mother lost a part of her soul to the Eva during a contact experiment like what Yui went through, which is why she went insane. Unit 01 only seem to go Berserk when the pilot is in imminent danger, which seems to be a product of the mother's desire to protect their child. So it depends also on if the mother's soul is.
